Every scrap of magic comes directly from the Gods there, and the reason for the Brotherhood to believe in the Sleeper is simple - they got magic from him, just like the Magicians of Fire gets magic from Innos.

Trust me, if you had ever been capable of blowing up a house with only your thoughts and a stone in your hand, you would follow this "Sleeper" as well, at least as long as he kept telling you that his intentions were good.

Just like the whole burning-bush incident in the Bible. If you had actually been there to see it, you would believe in it too, but would it still be religion or facts? I'd say it's a religion as long as some people are believers, despite the fact that some people may know it as the truth(if the burning-bush thing really happened - there IS a God, but how can anyone be sure now?). Same thing goes for Gothic really, if some people in that world only believe, and not know, that Innos exists, and it's not common knowledge, it's more of a religion than fact in my opinion.
