I've gone thru the dungeon, marked every door, climbed everything I could...I've found a key for a Dwemer door, but no puzzle box...
Clue anyone?

Yup, when you enter the ruins, and go down that ramp of rubble, there's another ramp of rubble leading up to a balcony above those doors that leads in to the main part of the dungeon where you explored. There's a door on that balcony that leads in to a room where a relatively tough looter is. Kill him, and that puzzle box is on a shelf to the left of you. |

Go down one under neath were your standiomng there is a door. go through it and the box is on one of the shelves at the bottom. |

Figures that since it's a starter quest, it'd be easier. *smacks forehead*
On the plus side, there are some really nifty finds in that dungeon.
