I read the Games Domain review, and it said that if, in the beginning, you kill the ogres it screws up the entire plot. Which ogres are they talking about? The one asleep with the note you need signed ...

I had the same problem. You need to write down or remember the names of the two files it had a problem with. Then, go into your Arx Fatalis directory, right click on those files and uncheck "read only ...
