Once you've installed it, using the ships wheel will allow you to go below the deck. This seems to be a good choice to store your stuff at an easy place to reach, so if you're always running out of space in your and your followers inventories be sure check out the Tinkerer's Workshop and get the Cargo Hold Modification.
